You could make it that the homunculi need to be catalyzed while still in the cauldron. So, the creator has to put magic into the brew and whatever spell they use is the spell that the homunculus can recreate...
I think it depends on teh needs of the story. Not killing a character because you like them can be a bad idea, and I know from experience.

I think humor in a dark story works best if it comes from the characters, not the narration. Have t\hem making jokes, coming up with gallows humor, stuff like that, because there will always be people like that in real life.
